Newbie Question
Depends on how stealthy you want the program to be and how easily you want to remove it. Just putting it in the startup folder should make it run at startup but it's fairly easy to detect and remove. A better option would be to put it in the registry (regedit from run) and add it to:
HKLM\Software\Microsoft\Windows\CurrentVersion\Run
Still easy to detect and remove if you know what your looking for. Just some examples.

On-topic: You can add the application to the Group Policy as startup object. You can specify it as a application that have to start at startup, or at login. The user can see that the application is running (although some applications hide themself from TASKMGR), but they can't easily remove them..
